If you can't see any transparent prims when you highlight transparent, then what you may be experiencing is the physics shape type of the separate parts of this building having all reverted from none or prim to convex hull when you unlinked it. At a guess, the upper floor wraparound gallery, if it's mesh, needs to be set to prim for its physics to work properly. If you still have this building in your inventory, you can go and rez it in a sandbox, paying attention to which part of it is supposed to be the root prim, and possibly, what all the link numbers are. You can then put it all back together in the correct order. You might want to ask for some assistance with this from a more experienced builder, a friend perhaps.

I have yet to try Cycles baking, though I am interested in trying. When baking, I've always set my margins based on how I've set up me UV maps, and the space between islands, which varies of course with texture size.

The only way for a script to reference an object texture by name is if the texture is a part of that object's inventory. Curiously, llKey2Name only works on agents and prims that are in the same region.
