I have all my logs and Transcripts saved in my preferences and they are NOT saving....

Those updated logs are saved when you log out.  Open the file directly, in your own computer.  If I'm looking for chat or IM logs, I go to C:/Users/[my RL name]/AppData/Roaming/SecondLife/rolig_loon .  There's a folder there for each person I had IM conversations with, plus a folder named "chat" for my public conversations.

Windows can get rather possessive of what it believes to be its own personal folders.  Are you sure you have access to the folders SL wants to use for saving files? 

 

You might consider creating a LOGS folder in My Documents and setting SL to use that folder instead.
