I wonder if there is a way to configure the Logitech Extreme 3D pro for Second Life

Yes, you should be able to make any joystick work. In stock LL client & Catznip - Prefs > Move & View > Bottom tab - Joystick setup button

I mean to configure it. Right now when i use it and i pull forward it causes the throttle on a plane to go down and when i pull back,it causes the throttle of a plane to go up.

In Firestorm you can configure the X, Y, Z axis to do whatever works. You can reverse the Y axis to correct the problem you describe.

Many of us use the Connexion 3D Mouse - SpaceNavigator. You can find setup tutorials that shows how that is done for SpaceNavigator. See YouTube. Your setup will be similar.
