That does not sound good.  If your sim crashed, LL may have had to roll the servers back to a previous state to recover the sim.  If your boxes didn't exist in that previous state, they are gone.  You can try some of the suggestions at https://wiki.secondlife.com/wiki/Lost_inventory, but your best option may be to file a support ticket.
