If you have had your IMs forwarded to your e-mai account, just open Preferences >> Chat and UNcheck the box that says "E-mail me IMs when I am offlne". If you are referring to notifications that you get from Marketplace, however, you cannot turn those off. Those are there to assure that you are notified when a purchase has been completed or when someone has bought something from your own Marketplace store.
Many people maintain a separate gmail account for Second Life so that all SL e-mail goes there instead of going to an account that they use for personal or business e-mail. You can also apply a filter to your e-mail account to capture unwanted e-mail and send it to a folder that you empty periodically.
