Require help: Modifying Skeleton in Blender

I am not stranger to using Blender, and so far everything I've done has worked wonderfully...but my latest project required the eyes to be repositioned, and in my line of work you get bashed for not having "responsive" eyes on avatars.

This is how I have repositioned the bones.

 And this is how Second Life thinks it should upload the parts (notice no spheres where the eys should be? Sorry for the quality too on this one.)

I can't afford Avastar so I do not use it (no income to pay for it) is there another way to get SL to accept the new bone positions? Because it's not just the eyes that got screwed up, it was the spine as well.
