How do I delete an invisible prim?

If it's transparent textured press CTRL+ALT+T this will make all objects with transparent textures visible in a red.
This way you can see it and delete it. (does not work with prims that have the old invis-texture applied)

Another way is to open the Edit window on any object you can see, just to get it open. and the drag a selection border around the area where you assume it it. Inspect the showing up selection highlights closely to see which of the objects could be your emitter.

With Firestorm you could also use the search nearby objects function.

Or if you have administrative rights on this parcel or region, you can delete it via the About > Laand menu. From the Object lists.

It sounds like you are looking for a transparent particle rezzer -- a poofer.  If so, then highlighting transparent objects with CTRL + Alt + T will frustrate you.  Particles will be highlighted too, so all you will see is a glaring red cloud.  Finding the emitter will be impossible.  So .... before you highlight transparent things, HIDE the particles by typing CTRL + Alt + Shift + =.  That will leave you with just the emitter to look for.  MUCH easier.

The emitter prim may be BOTH invisible AND very tiny.  If your viewer isn't zoomed in close enough to see it, dragging a selection box won't help.  Of course, looking in the area where the particles seem to be coming from will help!

One trick that may get you closer is to use World/Show More/Beacons, and have both beacons and bounding boxes enabled for scripted objects.

If you're looking for a particle emitter, as Rolig suggests, and if hiding particles and highlighting transparent doesn't help you find it, then what I would do is 

World>Show>Beacons (or CTRL SHIFT ALT N) 

and make sure show Beacons and/or Highlights is checked for Particle Sources only.   That should help.
