Animations are in the form of BVH files.  A number of programs like AVImotion (free) and such permit keyframing joint angles and entering them with lines on a screen, just as computer animation is done.

If you have a Kinect and some money to spend, ipisoft has a clever hack using the kinect as a 3D imager and exports BVH files.

Um, you mean use SL to make a stop motion via moving prims and also avatars?

Well, assuming that is what you wish to do...well, there are some posing tools for in world that move lims bit by bit to make a pose via exporting text to place into a txt file and change the extension to .bvh from .txt! Maybe one of these might work for that. SL is also bringing out pupeteering....not sure what it is other than you will be able to pose your own avatar. But, maybe they changed directions and are not working on it for the viewer?
