i do not understand what's the purpose of the layers in the mesh bodies

With the default body when you put on a tattoo or piece of system clothing what happens is it sends a message to a Linden Lab server, which will take the graphic files of your skin and whatever you're wearing, combine them into a single image file [technically separate files for your head, torso and legs but that isn't important] and send them back to you where the combined file is applied to your avatar. This is what's meant by avatar "baking."

A mesh body can't use this baking service, and also with clothing it would look just as unrealistic and "painted on" as with the default body even if it could. To get around this, mesh bodies have a set of layers around them like the layers of an onion - tattoos are on a layer that's just barely above the base that has the skin texture, the underwear layer is slightly above it so that the underwear graphics look like they have some thickness like real clothing has, and the clothing layer is still farther out and usually shaped so that it looks more like how actual tight-fitting clothing looks instead of the "painted on" look of the system avatar. You use "appliers" to send the image files of tattoos or clothing to these separate layers.
