Wear both of them at the same time, but make only one of them visible.  Use your script to toggle the visibility between skirt 1 and skirt 2.   That's often the easiest, quickest, and most reliable way to handle attachments that are only supposed to be there sometimes.

Or, building on Rolig's suggestion, since the two skirts are identical save for the missing panels on skirt #2, you could simply wear one skirt and toggle the visibility of the panels in question, using llSetLinkAlpha or llSetLinkPrimitiveParamsFast.
